Does it matter which numbers I put on the x-axis and y-axis?

YES!!!!!!!!!  

Why?

That is a tough question! Sometimes we accept a practice so it's easier to communicate to others. It is a little like spelling. Even though we would say "phish" the same way as "fish" we still spell it the second way to make it easier to understand. This is one of those things.

If you find a better explanation, I would love to see it.

Is the x the input or output? 

Check the graph on page 74.

What does the first number 3 mean?

Which bubble does the first number come from? What does that bubble represent? (It might feel like it was too obvious to be correct.)
